Abstract

We first describe a dynamic programming algorithm for computing an optimal spliced alignment of a genomic sequence and a cDNA sequence. Then, we present a fast method for dealing with a large set of genomic sequences and a set of cDNA sequences. We also describe methods used in existing spliced alignment programs. We conclude with a discussion of future developments in this area.
