Genetic diversity in farm animals – a review
Domestication of livestock species and a long history of migrations, selection and adaptation have created an enormous variety of breeds. Conservation of these genetic resources relies on demographic characterization, recording of production environments and effective data management. In addition, molecular genetic studies allow a comparison of genetic diversity within and across breeds and a reconstruction of the history of breeds and ancestral populations. This has been summarized for cattle, yak, water buffalo, sheep, goats, camelids, pigs, horses, and chickens.

It is generally believed that domestic sheep have two maternal lineages (haplotypes A and B), based on mitochondrial DNA analysis. In the present study, we provide evidence that a novel maternal lineage (haplotype C) is exhibited in Chinese native sheep.

Genetic diversity within chicken populations from different continents and management histories
Intra-population variation was assessed in 1970 chickens from 64 populations using 29 autosomal microsatellites. On average, 95% of the loci were polymorphic across populations. In 1456 (c. 83%) of the 1763 combinations of populations and polymorphic loci, no departure from Hardy–Weinberg equilibrium was observed. On average, there were 11.4 alleles per locus and 3.6 alleles per population across loci. Within populations, the average observed heterozygote frequency was 0.46, with a range between 0.20 and 0.64. Dagu, a Chinese population, and the Red Jungle Fowl (Gallus gallus gallus) had the highest average heterozygote frequencies at 0.64 and 0.63 respectively....

PRNP polymorphisms in Chinese ovine, caprine and bovine breeds
Transmissible spongiform encephalopathy (TSE) is a neurodegenerative disorder in humans and animals. Polymorphisms and mutations in the prion protein (PRNP) gene have been associated with the incidence of natural and experimental TSE and the incubation period length. In this study, we determined PRNP polymorphisms in Chinese ovine, caprine and bovine breeds using 400 samples from 13 ovine and caprine breeds and 250 samples from nine bovine breeds. In the ovine and caprine PRNP gene, we found five previously unreported amino acid polymorphisms and two silent nucleotide alterations. In bovine PRNP, we found eight previously unreported amino acid polymorphisms and six silent nucleotide alterations.

The sheep genome reference sequence: a work in progress
The objective of this review is to inform the mammalian genomics community about the experimental strategy being pursued by the International Sheep Genomics Consortium (ISGC) to construct the draft reference genome of sheep (Ovis aries). Component activities such as data generation, sequence assembly and annotation are described, along with information concerning the key researchers performing the work. This aims to foster future participation from across the research community through the coordinated activities of the consortium. The review also serves as a ‘marker paper’ by providing information concerning the pre-publication release of the reference genome. This ensures the ISGC adheres to the framework for data sharing established at the recent Toronto International Data Release Workshop and provides guidelines for data users.
